- Pilot ^ Scully is assigned to the X- Files, her main purpose to disprove Mulder’s findings, their first case, a catatonic boy, Billy Miles, seems to be killing alien abductees, Awesome episode.
- Deep Throat ^ The Agents investigate a missing pilot. Mulder gets abducted by the military and gains an informant. Cameo/ Seth Green.
- Squeeze ^ Scully is approached by a colleague about an X- File, a strange serial killer named Tooms who can mutate and survives off human livers every 30 years.
- Conduit ^ The Agents investigate what could be an alien abduction of a girl.

- Within ^ Doggett heads an FBI manhunt to locate Mulder, Scully and Skinner go to the Lone Gunman for directions and find out that Mulder was going to die in a year.
- Without ^ Gibson Praise, Arizona desert, shape shifting bounty hunter, Doggett gets assigned to the X – Files.
- Patience ^ Scully and Doggett investigate a series of murders that seem to be the cause of a bat- human.

- Sixth Extinction, The ^ Mulder goes insane, literally, as Scully searches for meaning in the spacecraft and on what the fuck is going on with Mulder.
- Sixth Extinction II: Amor Fati, The ^ Mulder is imprisoned in his own mind by the cigarette smoking man and Diana Fowley as Scully tries to figure shit out, Diana Fowley turns out to be ok but she dies.
- Hungry ^ Great episode has a monster that must cope trying to be a human and starve for human brain matter he tries to remedy his own eating habits and fails miserably.

- Beginning, The ^ Episode after the Fight the Future. An alien has evolved from the black oil inside of a man, the agents try to hunt it down with little help from the 12 year old clairvoyant and no help from their replacements Diana Fowley and Jeffrey Spender.
- Drive ^ Mulder is forced to drive without stopping or slowing down when a man with a very contagious and deadly virus takes him hostage.
- Triangle ^ Awesomely shot episode has Mulder stuck on a liner from 1939 in the Bermuda triangle and Scully with the help of the lone gunmen try to track him down.

- Redux ^ Mulder infiltrates a secret DOD research facility to find a cure for Scully’s cancer.
- Redux II ^ Scully lies dying from chemotherapy as Mulder seeks out the Cancer man to find a cure and does.
- Unusual Suspects ^ Flashback episode has the three lone gunman meet for the first time at a convention and help Mulder and Susanne Modeski stop a covert government experiment.
- Detour ^ invisible wood creatures attack the agents as they are on their way to a conference.

- Blessing way, The ^ Native American mystic attempts to save Mulder’s life as Scully tries to put the pieces together and to find Mulder. Scully’s sister is killed by Krychek who thought she was Scully.
- Paper Clip ^ Mulder returns to kick some ass and finds some more information about his sister and about the government experiments on alien/ human hybrids.
- D.P.O ^ Giovanni Ribishi kills those that offend him with lightning, including his best friend Jack Black.

- Host, The ^ The agents pursue a genetic mutation through New Jersey sewers.
- Blood ^ Everyday appliances tell people to kill those around them due to a government experiment.
- Sleepless ^ Highly religious veteran who has not slept in over 25 years starts killing his fellow veterans with his dreams.
- Duane Barry ^ Man claiming to have been abducted holds people hostage including Mulder who begins to believe the man.
