Have you seen Autechre's Gantz Graf video? That would be my favourite music video of all time, not just the 00s.
The Avalanches' Frontier Psychiatrist would also be up there for me; it complements the collage nature of the music perfectly.
Also Bjork's got a handful of very interesting music videos, at least a couple of which Gondry is also the director for.
