I can't really decide on No. 5, but Bad Blood is definitely my No. 1! Most of the episodes are from the earlier seasons, for I've hardly seen anything from seasons 7-9.
What would be your funniest episode?

Oh, I'd definitely put "Small Potatoes" number 1 -- it's not only hilarious, but it interrogated the Scully and Mulder relationship in a really interesting and funny way. When she gave in and went in to kiss "Mulder"... that was, for me, one of the most shocking and amazing X-Files moments ever.
True, that was an excellent moment! Also funny in that episode: Mulder practicing in front of a mirror (FBI!), just great.
But that Mulder and Scully relationship was exactly the reason I chose Bad Blood for number 1 (great satire of their relationship).
An excellent list! I agree with all but How the Ghosts Stole Christmas. That one never did click with me. Other funny favorites of mine include Clyde Bruckman's Final Repose (how about that insight into how Mulder is to die ;)), War of the Coprophages (Dr. Bambi!), Syzygy (Mulder and Scully bickering over how far the driver's seat should be pushed back - classic), X-COPS (parody - gotta love it), and the two Dreamland episodes (Michael McKean is brilliant).
I think my favorite would have to be Quagmire, though. I caught a repeat of it on TNT last month, and it still amuses me to no end.
War of the Coprophages is also great, so are some moments in Syzygy. Damn, now I have to think my list all over (or expand it to 10, since there are still some other hillarious moments that can't be excluded...)!
The only reruns here are from season 7 right now, I really need these DVD boxes...
